Our first time in Japan it leave a large impression on me, the people, the neon lights, the food, the scenery, and the beauty of it all. We can't wait to visit again next year.

Looks like you covered quite some ground and did a lot of transitions. This makes two weeks fly by.
Next time you visit, I’d recommend limiting it to one or two bases, and do day trips from there. You’ll feel like you’ve gotten more out of it.
i.e. first week Tokyo by bike, second week rent a car and go to Kawaguchiko. That’s it.
No more hauling ass in the Shinkansen across thre country. You end up spending 40% of time in transit, in the train or checking in and checking out of new places.
