It might be helpful to note that full service petrol stations have opening and closing times that are tighter than self-service ones. It seems something like 8:00–19:00 is quite normal. Some self-service petrol stations are open 24H, but not nearly all of them.

¥123 Yen per liter translates to US$4.39/gallon. That is darn expensive gas in Japan!

Mmm. So in Japan paying with cash is more expensive than using a credit card? In the U.S. it's usually the opposite.
Did you tip them at the end? Or was it the payment for the gas?

The colours are a bit confus, in the UK, petrol is green and diesel is black but green in Japan is diesel
