I know Japanese aren't good with customized food, but I often ordered my food at Tokyo Disney with a customization, it was never a problem. Also if you have allergies some kind of manager will come with an iPad and show what you can and can't eat. It doesn't need to be the special allergy dish.
Also there's no tipping in Japan. I left a tip at a restaurant one time and the lady chased me down to give my $$$ back!!
