We travelled by Shinkansen Hikara line from Tokyo to Nagasaki in 2019. About 8.5 hrs ride total to Nagasaki. Switch to the Japan Railways Limited Express-train in Hakata. This train will take you to Nagasaki in 2 hours.
In the future the Shinkansen will run all the way to Nagasaki.
